So I took a different approach to the Animus, and here's what I got.
Instead of reading the "impossible" DNA and tracking ancestors, the Animus could track the user's unreachable memories, aka Deja Vu.
Legend has it that Deja Vu is just memories of a past life, in which in this case, if you believe in reincarnation, the Animus could happen.

So in my "series" the story takes place in a new planet from Earth, in 4032. Earth is a radiation wasteland after a war with the Templars, and the new planet is in threat of the same fate. Abstergo Entertainment is now taken over by the Assassin Brotherhood, and Assassin trainees are required to research their past lives to obtain the abilities of their former selves in order to take care of the Templars.

A mechanic, named Aoife, was born into the Brotherhood, and is a step from passing her test to become mentor. However, she has to deal with the Animus, and retrace her past life, name unknown, codename: Riding Hood.

Riding Hood's name is rarely mentioned. All that was listed in the history books was that she was the founder of the Assassin Order after the aftermath of a World War. Seventy-five percent of the population was either sick or dead.
Riding Hood set out to find survivors when the war was coming to a close. She eventually found a friend, who was trapped for days on end with no information, hungry, and weak. She helped him back to health, and both eventually decided to find more survivors, and to help them survive. While in the process of doing so, she and John trained themselves to do more than surviving: parkour, stealth, martial arts, and wielding firearms.
After finding a certain amount of survivors, she had trained them to fight, and all had agreed to form the Assassin Order, under the name, "The Saviors." Their group was specifically to restore society, and to rebuild a new world, and to keep up to date in technology, but enhance it for the future.
While finding survivors, they have encountered a discovery that underground was a city of the rich. She found out it was their plan to enforce a war so dangerous, it would wipe out most of the Earth.
Because of this, she had decided to form assassinations on these people, to make sure no more innocent people would die. She called these people "Templars," proclaimed that the meaning for it was slang for "royalty," and formed the Assassin Order, under The Saviors.
She had designed new tools with certain teams to develop safer entry to the Templars, and to survive. One project that was blueprinted was the Animus, as she knew how long it would take for people to be trained. Her main idea was to place her basics of training into the Animus, to enforce automatic learning to the user.
However, at the age of 27, while she and her husband were discussing this with a crew, there was a brutal slaughter done by the Templars, as some Assassins and their families were killed, her and John included.

Survived was their three year old daughter, who had the plans for the Animus. Later on, when the daughter grew up, she created it, but used a different approach by accessing parts of the brain that were inaccessible, creating the "Eagle Vision."

Riding Hood also has her ring finger on her right left arm amputated, as that is a custom to differentiate between the Assassin Order and The Saviors.

At first, Riding Hood was willing to take people in and was always the helping hand. As a leader of The Saviors, and soon the Assassin Brotherhood, she was wise for her role and proficient in design and planning. However, after an attack that left her mentally scarred, her sanity twisted, and while she was empathetic towards her group, she became brutal and cruel to her enemies. She always reminded her group each time that "it was them or us."

Honestly, I think this plot point would be much better, instead of that whole "DNA can store memories" crap and the whole "Apple of Eden" shit. The whole idea of the Animus accessing certain parts of the brain that we can't access instead of our genetic code seems more realistic, may let us relive memories of ourselves, even, or even Find parts of us that we never knew existed. Memories of our ancestors aren't in our DNA. It's impossible. However, people do believe in reincarnation, so I went off with that idea, and worked with it.

In Aoife's time and planet, Sean and Rebecca also make an appearance, despite it's in a completely different universe than the canon. I just love those two.
